On my recent trip to Japan I noticed few plaques. They seem to avoid in general to display UNESCO WH logos.

It's 11 years since I was in Japan, but I have to say that is not my recollection. I wasn't plaque hunting in particular (I was more interested in manhole covers [if you know, you know]) but a quick glance just at my highlights reel from the trip reveals a large number of WHS-logoed signs. These were mainly in the form of monolithic slabs of inscribed rock at the entrances, as at Himeji-jo, Horyu-ji, and Nara (Kofuku-ji), though I also spotted proper information panels in Kyoto (Kinkaku-ji), Genbaku Dome, and Itsukushima - the latter topped with a freestanding sculpture of what I can only describe as the WHS logo with a pair of saggy bollocks!

I'll admit that the only WHS logos I saw at Koyasan in the Kii Mountain Ranges were on a tourist map in a bus stop. Maybe it's an issue with the more recent inscriptions only?
